Pain at Bottom/Top of Foot

I'm a runner, three years ago i twisted my right ankle---took some time off and i went back to running and didn't had any problems, however after several months the bottom of my right foot was just hurting alot, along with the ball of my foot. i took six months off from running-i didn't hurt much,,so i started running again, its been 9months and it started hurting again, my right knee its also hurting...i went to the podiatrist,,took xrays, mri and they told me they didn't find anything wrong with me? i've done the RICe treatment, message,even orthotics,but pain doesn't go away!

It could be plantar fasciitis. An ultrasound would help to confirm this
